A seam near the interior leak is a reasonable inspection target, but water can move within a roof assembly. Other penetrations, drainage details, and membrane damage may contribute. The closest seam is not automatically the source.

What to do next

Ask how the contractor will examine the surrounding field and determine the extent of affected material. A repair should use a detail compatible with the existing membrane. Record the membrane type before comparing products or accepting a generic sealant recommendation.
